Moodule is opening in a new window through the configuration options. Have a look at your Joomdle configuration and/or the menu item configuration which allows you to specify window open and scrolling. Also in the next version we allow you to specify menu itemids.
In terms of interacting. Joomdle does not replace Moodle's functionality but rather bring the content through to be visible. To properly interact you will need to pass through to Moodle thus the reason for the wrapper (and next the menu item ids). We are looking at some Moodle features to see how some of it can come out but we need to be cautious as we do not wish to rebuild Moodle functionality. It's a fantastic learning platform and certainly not something we could replace. Hopefully, with Moodle 2.0 having more API and integration capabilities we will be able to do more. What type of functionality were you thinking of?

Question: I have it set up similarly so that when a user logs in they can see their course related material. I tried it two different ways, one with just showing moodle in a wrapper through Joomdle. And the other by displaying different Joomdle! modules/links to display Moodle material in Joomla. It all works great until you click on a link - for some reason, whenever you click ona link either in the wrapper or in a module you are taken out of Joomla and into the Moodle site - what am I doing wrong? I would like for the students to not only be able to SEE their information in Joomla, but actually Interact with Moodle in Joomla.
Am I doing something wrong or am I misunderstanding Joomdles capabilities?
