Well, maybe it is, if your server has very low specs. No one has reported this problem before, and I have never seen such a long load time, so that might be the case. Can't you raise PHP limits so the error does not show up?
A quick google search shows this message, hinting that resources may be the problem:

What I would do at this point is to create a new test joomla 3 / latest moodle site in the same server, and test.
As you are running J2.5 which is quite outdated, I don't know if this could be related. Creating a new site would tell us.

But, as I said before, I never saw this problem in many years, so my bet would be that you are on a very low spec server.

I quickly checked the information that my Hosting Provider display through its webpanel:
as far as PHP is concerned settings are as follows:
PHP version = 5.3
Memory Limit = 256M
Display Error = ON
Error Reporting = Development
Magic Quotes gpc = OFF
Output Buffering = OFF
Senmail limit = 1000/day

Are those setting enough for joomdle needs ?

Joomdle does not really have any more requirements than Moodle and Joomla, so you should check those.

That said, you took over a site which you don't know if it has any modifications to Joomdle that may be causing this.
That is why I suggest to install a new joomla/moodle site and test.

We cannot really help you further with this issue, as Joomdle for J2.5 is no longer supported.

As Antonio has mentioned the requirements are pretty much what Joomla and Moodle need. Of course if you are pulling lots of Moodle data when you log in, perhaps into Jomsocial or similar, then there are more db queries, processes, etc. You indicate this is not the case.

I think stating the obvious, but have you searched google for mod_fcgid: can't apply process slot . The discussions tend to indicate insufficient resources as Antonio has pointed out. Thus perhaps, your server is at the edge and the extra Moodle queries are pushing it over.

As for the other errors, you have some other Joomla extensions causing those errors. You should clear those out / disable those offending modules until you are certain they are not adding to the problem.

At the moment the site is not yet in production (still in beta test) therefore there are just few data "going around" for login purposes to joomla, VM2 use and Moodle of course.

What are you reffering to ?
Could you please point me in the right direction so that I can try to solve this problem ?

These are all related to mod_image_show_gk4, mod_news_pro_gk5, etc. I am not saying these are causing the problem. Just that you should eliminate them as a potential problem. At minimum unpublish them while you are debugging.

Thus none of the errors that you have listed appear to be directly related to Joomdle. If you want us to investigate any further / deeper, you can engage us by sending an email to development@joomdle.com and we can discuss a scope of work.

Just my opinion, but you should not release a new site now in a Joomla that has been deprecated for 6 months already.
