I've looked in the auth.php.
Would it be the function: function log_into_joomla ($username, $password) ?
I've added the following line to the CURL call but it still wont connect into Joomla.
What username and password should this log_into_joomla function be using?
the current logged in user, or the joomdle connector userid?

Joomdle connector is used for web services.
Not sure what you are trying to do, though. Do you still want to connect to protected Joomla and get error in system check? That has nothing to do with log_into_joomla function.
