I seem to be OK with it now. 2.0 really wants you to use the innodb engine in mysql and it seems using it requires tweeking. There are memory settings that need to be looked at and bumped up from what our mysql settings had as default. Google Slow Moodle 2.0 and your will find some good pointers.
