First let me tell you that I think you are on to something huge here... WTG!!!
Once I get this up and running you can count on getting some support from me...

Now that that is out of the way, I have been reading today and really looking forward to getting started, my websites are backing up as I type this, however I have a question that I can not seem to find an answer too, so please if someone could...

My websites are like this...
Joomla site - mydomain.com
Moodle site - something.mydomain.com

The documentation that I have been reading about installing this does not speak about installing over subdomains. So here is the question of the hour.

What is the best way for me to proceed???
Move my moodle site to my main domain or keep it separate for ease of updating and will this script run properly across them???

Something else that just crossed my mind, my Moodle and my Joomla site each have their own databases... So how does this work? Do I have to merge them as well???

Some of these questions really boil down to personal preferences.

For example, I prefer to set up joomla in my root directory with moodle as a folder. I also define a sub-domain to the folder but do not use it. For databases, I prefer to keep them separate thus minimises risks of errors. So for me I do:
joomla - mydomain.com
moodle - mydomain.com/moodlename (also moodlename.mydomain.com)
joomla db - jos_xxxx
moodle db - mdl_yyyy

I do this because I like to keep things simple, which also just happens to give me more flexibility.

I do know others who use a single database and different domains too.

Awesome, mine is setup very close to yours then, and this is good news, because if yours is working with this configuration than there is no reason mine will not...

Well guess what I am doing tomorrow then...
