I assume you mean you update many users profiles at once? If so, that depends on how that import routine is written. My immediate assumption is no it would not work. That said, if that import routine makes calls to the specific CB code that calls the joomdlehookscb plugin than yes. BUT I doubt it very much.
Why not try running the import routine on a couple of users to test the results.
