My Courses Module in Moodle was created by Brian
For a course that is accessed from the My Courses module in Moodle and using the wrapper I do not have control over what is seen in the other positions. Is there a work around for this?

I don't understand what you are referring to. Can you post an image of what you are trying to achieve or what the problem is.
If you are clicking on a Moodle block, then Joomdle does not have any control over those links. You may wish to try using the Joomla Module "My Courses" supplied with Joomdle as the position is determined by your Joomla template / module manager and the links are prepared by Joomdle and thus we can dictate their behaviour.

Thanks Chris for the reply.
I have the Joomdle Module My Courses loaded in the innerbottom position in my Moodle site. I also have modules loaded in the sidebar-a and bottom-a positions. When you click the link from the My Courses module the course loads in the system output which is great, however, I would like to control the other modules. Essentially, I'd like to have the course load without the sidebar and bottom modules.

Configure "default item id" in joomdle config in joomla.
Then, don't show those modules in that menu item.
