Joomdle working but URL in notification emails not correct

Joomdle working but URL in notification emails not correct was created by Greg Correll
Joomla 3.3, Moodle 2.6, Joomdle 95; site is NOT live yet
I am certain this is some silly error on our part.
1. In Site root (public_html) of a domain we use for dev and testing, we have two subdirectories:
domain.com/RP/ which has our Joomla site
domain.com/moodle/ which has Moodle
2. Joomdle is configured correctly and it works in every way.
EXCEPT:
3. When Students and teacher/admins get email notifications they do not go to the correct place. Thy get a URL taking them to RP but it does not route to the correct page.
4. I suspect our install directory choices are wrong:
a. Moodle should be a sub-directory of the Joomla site?
b. The root of the site should contain the Joomla site as well, not be in RP sub-directory?
So perhaps this is correct: domain.com/ = Joomla site; domain.com/moodle = Moodle install
(we of course investigated altering the URL variable and the email templates but resolved this logic: it won't matter what we do those aspects if the RP Joomla site does not p[arse the URL correctly and load Moodle in the wrapper/route to the intended page.)

Thanks Antonio for the quick response.
The problem is as written up there re: URL examples, if I understand you correctly. When the Student gets a notification it is
domain.com/moodle/(etc)
It does not pick up the RP (Joomla) location (.com/RP/(etc) )
We don't want students going directly to Moodle, but rather go thru Joomla/JOOMDLE.
Does our DEV INSTALL setup — co-equal sub-directories with Joomla and Moodle, anbd no site files in the actuial root — have a bearing on this?
Finally forgive my ignorance if that's what this is. We recently hired the remarkable Justin Hunt (The Poodl Guy) to collab on this first-ever Moodle project, so our Moodle knowledge is deep in places and thin on fundamentals

If notifications from Moodle itself don't contain the right URL, then it is a Moodle problem, not related to Joomdle. Are you talking about moodle notifications?
