This feature has been widely used. Also, some of the symptos you describe do not seem to have anything to do with the bundles.
If you delete the bundles, everything goes back to work? Maybe you have done some other changes that are causing the issues.

OK, here is the update. We are still working with this combination of software:
- Joomla 2.5.8
- Moodle 2.3.2 (Build: 20120910)
- Hikashop 2.0
- Joomdle 0.9
My client Leslie and I each tried the following steps at the same time on separate computers in separate US states.
1. We removed the bundles and tried enrolling in individual courses. We were able to sign up as new users, pay with Hikashop, and Moodle enrolled us in the courses. However, Joomdle did not change the user group from Registered to Students the group we set created long ago and included in the Joomdle configuration. Before we installed the bundles, Joomdle DID correctly set the user group.
2. We reinstated one bundle with 6 courses in it. We created each entirely new users, paid with Hikashop, and Moodle enrolled us in all of the courses. But again, Joomdle did NOT move our users from Registered to Students, even though it's selected in the Joomdle configuration. NO emails went out for the bundled courses, even though Send Bundle Emails is selected in the Joomdle configuration.
3. In addition, Leslie paid for her bundle using a credit card using the Authorize.net plugin ON the Authorize.net site (SIM), and got the screen visible in the image below (I took a screen shot for you). That order went through, the Moodle enrollment worked, but the Thank You page we had set up in Hikashop was never displayed. Instead we got this cryptic 404 XML-RPC error.
I paid for my bundle (same bundle) with PayPal using the PayPal Hikashop plugin and did not get the error.
So the bottom line is that Leslie cannot reliably sell bundles. When clients get that error screen, they go back in and re-order, so she ends up having to refund orders, sometimes 2 or 3 extra orders. Even if the 404 error turns out to be a Hikashop problem, that does not explain why Joomdle is not setting the User Group correctly. Leslie's course bundles are very popular, so we are anxious to get a resolution to this issue.
Where can we look to find an answer?

The XMLRPC error is sure related to Joomdle.
That said, I have tested locally, and everything is working fine (I get enroled in all courses in bundle, moved to students group, and emails are sent for each course).
So, maybe all the problems are related to the XMLRPC error, and it is that you just don't see i when using paypal.
To try to replicate the error, go to hikashop backend, and put a order back in created state, and then again in confirmed. That triggers all the process, so you can see if there are any differences between your orders.
It should show the xmlrpc error at least in the order paid in authorize.net.
If you get it, you could enable debugging in moodle to try to get more info.
