I would like to be able to target moodle specific items from the joomla (joomdle) menu.

The moodle profile page is an example, I can see the URL if I open it in a window on it's own, but can't change it in anyway to get it to display in the wrapper.

It's been quite a while since you wrote this post, but somehow it got lost until now :(

Just in case you or anyone else needs this, you can link to specific Moodle content using the wrapper, with links as:
index.php?option=com_joomdle&view=wrapper&moodle_page_type=user&id=44
