For reference: problem was that all Hikashop system plugins were enabled.
I have now updated documentation to make it clearer that you you should only use one of them.

The group set up was just a little unclear to me in the beginning. I have a suggestion for the documentation below. And, once again thanks for all your help.

Hikashop Groups
This plugin is meant to be used instead of normal hikashoporders plugin, and it will enrol users in course AND group.
Remember to disable hikashoporders plugin, as it can conflict with this one.
You need to define groups as product characteristics, in the form: group_id: group name
The group_id and group_name can be obtained from moodle database table: "mdl_groups"; column headings: “id: name”.
