They are on the same server but different domains, otherwise I will try to install joomla from scratch maybe some how something went wrong.
Is it better to have both systems on the same domain.

For some things, yes: for example, you cannot use wrapper auto-height across different domains.
If you don't use the wrapper, it does not matter.

Hi
I got it right, I did a fresh install again and it seems like the problem I was having is, every time I created the user "Joomdle Connector" I added it to the list of administrators as well, this time I did not and it is working so I assume this was the problem
