Hi, in theory at least, only admin users are removed from the list, as Joomdle does not handle them.
Are they admins?

Yes, the users are all Admins for Joomla and Moodle.
Does this mean that Joomla and Moodle Admins cannot login to Moodle through Joomla?

Yes, we decided to leave admins out of the game, so problems would not appear when something is wrong and you are left without admin access to your site.

I am willing to take the risk of having Joomdle handle admins, and fully aware of the consequences.

Ok 
I think you can't transfer the user automatically from Joomla to Moodle (or viceversa) with Joomdle withouth altering the code to bypass admin checks.
It seems you already hae the users in moodle. Then, to do it manually I would:
- create the user in joomla, with same username
- go to moodle user profile, and change his auth method to joomdle
Bear in mind thet I have not tested this, so I don't know if some error is going to happen. Please tell us how it goes if you test, so others can know.
