Thus the problems lies with your moodle template. The only things I can think of at this moment are:
- The "Joomdle" supplied template ie without the navigation is not installed and/or selected or not recognised
- You are logging in using a different user role / profile type which does not use this template
Confirmation:
- User are logging into Moodle using a student not an admin. Admin will continue to see the navigation whereas this blank / simply Moodle template is only for students
- Uninstall the Moodle template (simply one) and re-install it and select it
- The "Joomdle" supplied template ie without the navigation is not installed and/or selected or not recognised

Not sure if it's the same issue I had:
If you go to the Moodle course listings, and click on 'go to course' for any courses you have access to, it renders in the com_joomdle layout. The URL for the start page is:
index.php?option=com_joomdle&view=coursecategory&Itemid=<youritemid>
If, however, you use the menu link to 'My courses', you get a bulleted list of courses you have access to (which can be styled), but importantly when you click on the link you are thrown into the MOODLE WRAPPER. It does NOT show the course in the com_joomdle view/layout.
This is quite confusing!
There is a simple switch in the menu item (which I missed, as I set it up quickly) to specify whether the course view links to the Moodle course, Joomdle course, or Joomdle course details view.
